While AlphaFold3 excels at modelling individual protein structures with high accuracy, the intricate interactions between proteins and DNA introduce a level of complexity that the current algorithms struggle to capture. Consequently, predictions for protein-DNA structures often lack the precision required for detailed functional insights. Despite these limitations, AlphaFold3 remains a valuable tool for generating hypotheses and guiding experimental validation in structural biology.
